Why do only 1000 items get proccessed in the feed? How to I up it to the complete store?

Well I don't think so that there is any limit on feed. What is your AbleCommerce version information. What is the application behavior for product amount larger then 1000?

I says "processing 1000 of 3423xx(hoever many in my store at the time) items"

Just doenst do all the items.

Have you checked the actual txt file to make sure that it only has 1000 products listed in it?

Yes, only 1000 items in the file.

Is there any error message when generating feed or something in application log after feed generation?

Nope, just during feed generation it says 1000 of however many items.
