Custom alerts during checkout

Is there a simple way to add custom alert type messages during the checkout process, based on the contents in an order?
For example, if someone orders a specific sku (fan club membership), I want to alert the customer that their (fan club) discount will be applied after the order has been placed. We will have a customer service rep confirm the order and then manually apply the discount for these new members, since they are not part of the fan club discount group yet.
I've setup the system to display backordered items vs. in stock items, as well. I'd like to alert the user if they have backordered items during the checkout process, so that they don't place the order and then call later wondering why they haven't received their items. With a big message telling them the items are on backorder, it should alleviate some of these calls.
I'm thinking if I can put these alerts on the default checkout page somewhere, that would be ideal. Just above the order contents. I'll have to dif through the code to see how best to handle this, but I figured I would ask in case someone has already gone through this before. Any ideas are greatly appreciated.
