Email Template Problem After Upgrade to 7.06

We upgraded from 7.04 to 7.06 one problem having now is that email templates are not working properly. Here are some strange symptoms:
Old templates that are unused are sending with no triggers and I cannot delete them completely (only the html code inside the template can be deleted)
New templates I create don't work.
Low inventory email will not send.
Emails for vendor will not send.

Is there something that I should have done in the upgrade? Is there a way to start over with all fresh templates where I can build custom ones that actually work? The App_Data/EmailTemplates/ was empty in the upgrade download. I have templates in App_Data/EmailTemplates/1/

I've attached the email templates for 7.0.6. Neither the full 7.0.6 nor the upgrade 7.0.6 comes with the templates in the folder. The only way I have been able to get them for any build of Able is to install a site with some sample data. But we don't like to do that if the site is upgrading from Able 5 to Able 7 because they will already have data that some of the install with sample data creates. So I have taken the email templates for the build from a test install and we copy those into the right folder on the new site so we don't have to install the sample data.
