Email issues after Upgrade to 7.0.7

1- System is sending out 2 Order shipped emails
2- When order is shipped a note added email is sent when there was not a note added, the content is a string of HTML code- ${note.Comment}
3- Although customer order notifications go out, when we try to manually send one we get an error and it wont allow it. If I remove all the HTML code(invoice) from the context box and just type content it will work. This is the same for any email template that has that code in it like one we have for AR reminders.
What has change in the email handling from 7.0.3 to 7.0.7?
