In relation to the UPS Online Tools, we're trying to figure out if it's possible to either 1. Mark up our negotiated rates (instead of the using the default retail prices) or 2. Mark down the retail rates that show to customers.
For example: We have agressived discounts with UPS for the expedited services. Consider a Next Day order that we receive a 50% discount on. Right now a customer will see $50 based on UPS retail price as displayed through UPS Online Tools. Our cost is only $25. We are clearly losing a lot of orders because this is too much for a customer to pay for shipping. Ideally we would like UPS Online Tools to use our Actual Negotiated Rate ($25) and then we can mark it up per our discretion by around 10-20% or so.
Any ideas how to accomplish this?

We contacted our UPS rep and had them set up our negotiated rates they had one of their IT techs provide us the info. We just pointed them to this thread and it works great.
Also you are able to markup the rate using AC backend.
Administration > Configure > Shipping > Methods > Edit Method
then add the markup to the handeling fee.
